I've encountered this exact issue.

I found that even though the window isn't visible, you can still use
cmd-a to select all the messages and then transfer them all to a new
temporary folder. Then I would quit Eudora, trash the In mailbox
file and restart Eudora to have it create a new In mailbox. Then
transfer all the messages back again. This might be easier than
exporting to a different mail program. As you experienced though,
the issue would come back again after a few days.

My final solution was to upgrade the user to Mac OS X.
